What is the Russian term for "mutually intelligible languages" and what are the terms for different ways to learn? For example, I know you could say "я изучаю русский язык в университете" to describe learning generally in a university, but what if you wanted to distinguish between teaching oneself and classroom-based learning methods. How would you say:
-I teach myself
-I learn in a classroom (or something to that effect to give the meaning that it is a formal learning setting)

I don't think there are different terms for learning in the classroom, as opposed to teaching yourself. You should clarify explicitly, i.e. Я изучаю русский язык самостоятельно / в университете.

I teach myself = я учусь [навыку: рисовать, программировать, правильно писать по-русски] or я учу [теорию: физику, пение, русский язык].

(Note how the latter differs from teaching someone else, я учу [учеников: школьников, дочку, сына, собаку] [навыку, науке].)

I learn [something] in a classroom = я учусь [навыку: программированию/теории: физике] в классе.

Well, I would not say that you may often here such phrase in Russian. People usually say "в университете/в институте/в школе/на курсах".

"в классе" is mostly used for the folowing purposes:
1) classroom - "В классе находилось много учеников" - "There were many pupils/students in the classroom".
2) grade/year - "я учусь в 5 классе" - "I am in the fifth grade"
3) academic group - "он учится в моем классе" - "he studies in my class"

Yeah, we would more often say "за партой" meaning "in a classroom". However rare, this phrase is legitimate: "я училась спортивному ориентированию в лесу, а физике - в классе".

For the second case people wery often say "я хожу на курсы английского/немецкого/французского..." or "я занимаюсь на курсах английского..." / - "I attend English/German/French courses".

In addition to the above comments, to indicate that you teach yourself you could say "занимаюсь по книгам" (learn from textbooks).

There is a calque взаимно понятные языки (but I'm not sure it's widespread).
