1. "Штаны" is a common name for all clothes covering the legs, while "брюки" is used for exact type.
2. Just look at "кроссовки" and "ботинки" photo (http://gremlin.ru/lj/krossovki_and_botinki.jpg) - these are old good examples I use for hiking. Ботинки are even used for caving *:-)

брюки is the kind that is part of a suit or uniform.
штаны is pretty much everything else (perhaps excluding шорты) and this word may actually be in more colloquial use, that is, can be customarily used referring to брюки too.

Штаны can even mean underwear.

Nope, штаны could be worn without underwear, but in case of underwear it called подштаники.

Штаны can mean anything worn on legs. Mum can say to a naked child - "ты хоть штаны надень" meaning underwear. Of course usually she'd say "трусы" but still.. And the word "подштанники" is rather out-dated.

Also mum can say "портки не потеряй"... those are rather proverbs.

Портки - archaic. Штаны in the meaning "трусы" - not archaic. Я hear this usage pretty often. It's kinda colloquial but it's widespread.

A few comments (just my thoughts):
"ботинки" usually refers to demi-season or winter footwear. typical "ботинки" (http://www.spetsov.ru/img/3/photos/b/bot-record.jpg)
The first thing that comes to my mind when I think about "туфли" is this (http://pics.livejournal.com/rasprodaga_sale/pic/00012ehb/s320x240). But "туфли" are also men's classical footwhere, something like this (http://good-man.ru/images/photos/w250-76_106.jpg)
And "туфли" are usually worn in summer.

"штаны" is a common word for different types of trousers, while "брюки" usually refers to classical wear, both for men and women. So, you may say "классические брюки", but not "классические штаны"

треники is a штаны of sport style or is used for sport activities :) (as a derivative of тренироваться).

"брюки" - dress pants
"Туфли" - dress shoes for men and pumps for women.
"Ботинки" could be anything from laced-up shoes to hiking boots. Laces are very important for "Ботинки".

Really? What about "ботинки на молнии" (boots with a zipper) ? No laces there. I wear "ботинки" in autumn and winter (hmm, it's almost a poem), but I never wear laced boots.

"ботинки на молнии" - is incorrect usage, should be полусапожки if you are a woman, and сапоги if you are a man.

These are not ботинки either. Especially the last example. Originally, word "ботинки" is about laced up casual style shoes that wouldn't go higher than ankle. Dress shoes which often do not have laces were called туфли. There weren't many other types of footwear, sadly. Now it is different and more and more often word ботинки in Russian is stretched too far.
We are arguing about two different things. You are talking about the everyday usage of word ботинки, I am being more precise and look at it from the fashion point of view. For me names and different genres of footwear are essential, hence, the more presize usage of the words related to different types of footwear.

Брюки describes more elegant and formal garment; for example cargo pants and jeans are not брюки, but they can be called штаны. Штаны is more universal word and can be used to describe any non-formal pants.

Кроссовки = running shoes

Ботинки = boots, high-shoes. Also can be used informally to refer to any kind of men's shoes except maybe the running shoes. You can also say ботинки about women's boots that look like unisex or military style, if you know what I mean.

The word туфли usually refers to women's elegant and stylish shoes; sometimes it is used to describe men's formal shoes (but this usage is very rare as I can see).

Туфли is used to denote women's footwear much more often.

Ботинки, обувь - enough for most cases.

Ботинки can't be used to decribe spring or summer shoes. It's not ботинки - it's туфли. And обувь - is just a broad term for the whole class of things. So it's not a substitution.
