Can you ask someone in a restaurant or store "Kogda vy zakryvajtes'?" In English we just say "When do *you* close?" and it's understood that the person means "When does this store close?" Does it work the same way in Russian or do you need to say something like "Kogda eto kafe zakrivaetsya?"

both would work just fine, Когда вы закрываетесь? actually sounds more natural

Yes, I guess it works the same way. "Когда вы закрываетесь?" & "Когда закрывается магазин?" both can be used. But the first variant is used more often, while the second one is almost never used in spoken language.

"Во сколько" (what time) is better than "когда" in this context.

"Во сколько вы закрываетесь?" or, "До скольки вы работаете?"

imagine situation:
foreign gentlemen comes over to the waitress in the shop and asks her:

или

if i was that waitress i would think he was more interested in specifically my working hours ;)

If the said store is rather small one with one or two workers, the question will be apropriate.

Beside that, you don't really know what the gentleman means. Maybe he means exactly what you have imagined%)...

"До скольки вы работаете?" is bad, I think. It's better to say "До которого часа вы работаете?" or "В котором часу вы закрываетесь?" - it sounds more grammatically, as well as "What time is it now?" should be translated as "Который час?" and by no means as "Сколько время?".

I think it is worth mentioning that zakryvajtes' (закрывайтесь) is imperative mood. For your question it should be закрываетесь. They sound very much alike, but don't mix them up, they have a different meaning.
