Since non-native speakers don't have intuitive feel for prepositions, I will expand on that.

Run for president/secretary/etc. - баллотироваться в президенты/секретари (note that the title of the office is plural in Russian)

to run for office - баллотироваться or выставлять свою кандидатуру
to run for office of Mayor/President - баллотироваться в мэры/президенты or выставлять свою кандидатуру на пост мэра/президента
to run for State Duma - баллотироваться в Государственную Думу or выставлять свою кандидатуру на выборах в Государственную Думу
NB:
If баллотироваться в is followed by a noun representing job title (e.g. Mayor or President), we use Nominative Plural of this noun (мэры/президенты).
If баллотироваться в is followed by a noun representing an institution (e.g. Duma), we use Accusative Singular of this noun (Думу).

the above comments are all right, but miss a metaphorical part of the expression "run for office". in russian you can also say "бороться за кресло", literally "fight for chair".

as in "бороться за кресло президента", "fight for a president's chair".

another option instead of "кресло" is "пост" (="position") - "бороться за пост президента", but it is more formal, and not as metaphorical as the first one.

"баллотироваться" is VERY new word by the way. It was introduced into Russian language around ten years ago.
Much better would be "выдвигаться".
