When, if ever, would you say "Мы с тобою"? Is it a feature for when you're referring specifically to a woman or something? It's kinda thrown me that the ending isn't the usual i-kratkoe and instead a "yu".

It has nothing to do with gender -- it's just poetry (or song lyrics :))

As for me, if I say it to somebody, it means, that I'm close to him\her and I _truly_ want to cheer him\her up :)

to me that doesn't necessarily imply cheering up, but yes, it implies being close to that person. and yes, it is poetic.

It is a poetic form for instrumental case of adjectives and nouns and some numbers(feminine) and some pronouns (not necessarily feminine). It sounds slightly archaic and is used mostly by poets when they want an extra syllable for the reasons of meter.
Compare
с тобой - с тобою (both masculine and feminine)
с ней одной - с нею одною (feminine)
твердой рукой - твердою рукою

It's more poetic, but basically it's the same as 'we'. It's easier, though, to say 'мы с тобой' when there's a chance you can't hear each other well, like inside the Metro.:))
